I personally can think of three rule sets for this logic puzzle.
Rule Set 1 (the down right "dirty");
1. Twilight is not the one who answers the question.

You have to know the trick of the game to solve it. It's one of those things that can drive people crazy. Like the triangle game or the camping game where the answer is irrelevant but something else determines the right answer. It has kept me very entertained on long drives with friends or when going camping, and it's always funny when a few people just don't get it but are trying really hard.
Whenever Pinkie asks the question, she answers the question in a complete sentence. She also points at an object (the object is irrelevant, it's done to confuse the participant), and then motions toward the sky when giving her answer. Also, notice that Rainbow Dash catches on and does this as well. All answers that were incomplete sentences that did not include the word "stars" or just numbers were wrong. Twilight also never pointed towards the sky when giving her answer.
In order to get the answer right Twilight would have had to motion towards the sky, and answer in a complete sentence with the word "stars."

Technically there would not be any stars out that night. Sadly, most of those glittering specks in the sky are nothing more than a bed-time memory of what they once were.
You see, stars are so far away from our planet that it literally takes years for the light that radiated off of them to reach our planet so that they could be come visible. During this time some can even die.
While it is true that stars can become very old, it would take quite a while for us to see the stars that are still remaining from that night. So there are quite literally zero stars in the sky because we cannot even see that nights stars yet.

The flower is Pi because there are two whole stars in sky at the moment Pinkie says it, a tiny fraction of a star visible at the top of the screen, and the flower itself.
If this is wrong, which it seems that it is due to the starless images of both the Telescope leg and the eyepiece having only ONE of which counting as zero, I'm rather curious if the artist is at least be aware of the red herring's existence.

i saw some answers i liked better, but i might as well throw my hat into the ring. if the answer is an exact number, which there is no guarantee that it is considering the nature of mind games, but if it is, then im pretty sure it is logically consistent.
the only imaginary number given was that of 'pi' was the flower. it was also the only object to contain the shape of a star (two stars if i remember correctly). this made me assume that is the base measurement, or more specifically the flower's stem. let me explain. the only way to get integers from pi without throwing the mathematical version of a hissey fit is to calculate radians, in this respect i believe to circumferences.
the telescope had a circumference with respect to the stem of 420 (what four hundred and twenty means, ill leave up for debate). the smallest circle shape in the lantern was the flies, which had a circumference with respect to the flower of 80. next number with respect to the ground confused me a bit with how low the number was. at first i thought maybe the larger the circumference got the smaller the number became, but since it was still higher than the first two that couldn't be the answer.
so finally i decided that rather than the smallest possible measurement of a given circumference, it could be any given circle size (of course with respect to the flower). so literally any measurement of the many possible circles that can be drawn around the earthen ground would be an acceptable answer.
so in case of the telescope leg, which is made entirely of ovals and contains no stars, the answer is zero, since no parallels can be drawn to the flower.
so the answer to rainbow dashes mane star equivalent would be, "There are zero stars." because he mane contains no stars and is not circular at any point. unless it is, then it would have a number of flower/circumference equivalency which is equal to the number of stars.
that or it could be based on reflective quality (which i doubt). the ground has a surprisingly reflective quality, if you dont believe me, just look at mars... it shines red at night, just from reflecting the suns rays. but the number discrepancy still bothers me in this regard, so it is probably not the case. this would also mean zero stars.
it could be base on color too, since the telescope leg is black the number would be zero. the hand held telescope contains white and blue, so either of the color could be the correct answer (of course allowing for multiple answers) this of course would mean that rainbow dash's mane contains six separate star counts (seven if you count the outline). still highly unlikely if you take the ground measurement into consideration.

But I think it's also a number combined with a number relating to a number of the object in question.
For example, the eye piece was from a telescope, a common multiplyer of a telescope is 420x. I imagine the others all have a number related to it as well. So for the last one it'd probably be 'there are 140,000 stars in the sky tonight' or something similar since that's the average number of hairs someone has on their head.

Well, when she says to look into the lantern the hexadecimal value of the color of the light inside of it is "fcfdb7". Once converted to a decimal value it becomes "16580023". I notice that there is an "80" sandwiched in between three digits on either side.
Perhaps the digits are the key to figuring this out, perhaps the colors are the representatives of the numbers. Perhaps I should shut my mouth and keep trying to come up with a solid answer.

Assuming each star looks about the same size you can only see 420 stars though it. The lamp is too bright so you can't see any. looking from the earth you can claim a realistic estimate.

As someone allready mentioned, it looks like there is no right way to answer this just by saying a number, it has something to do with the phrasing of the answer.
"How many stars are there tonight?" and "There are X Stars (tonight)!" are the most frequent Answers/questions, while Twilights anwsers only contain numbers.
Pinkie states that you can deduce the number of Stars in the Night Sky by looking at the eyepiece, but this is just a statement she makes befor asking "how many?".
The shown objects dont really have a connection to the answer, and the numbers dont seem to be something you can deduce from the objects, like the objects name(letters) being an indication if you can use prime numbers etc. as answer.

My supposition is that the "prominent" stars (that is to say the ones easily recognizable as Stars, with the rays of light coming off of them, as opposed to the strange paint flecks that are everywhere in the sky) are the ones in question.
It is also my supposition that every question and answer the characters give is useless information.
The only thing that matters is the question we have been assured there is an answer to: How Many Stars Are There Tonight?

At 0:24 we can see what I thought to be 8 "prominent stars" but actually it's 10.

At 4:22, when the question is finally asked to the audience, a huge "prominent" star appears and flies toward the screen.
I believe this is the animator giving us a hint as to what to look for.

It's a trick question because
a) Rainbow Dash's mane is multicolored
b) it's rather bright (so the color code would have letters in it)
also the puzzle was made harder by the fact that the colors in the video are influenced by light and/or filters, so that e.g. the leg of the Orion scope appears lighter than pure black

It's about how she asks the question. Sometimes she goes "How many?" and "How many stars tonight?" and all that. It's like the Elephant Game, just slightly different. The number of (x) she says in a given sentence, will provide the answer. It has nothing to do with the object, but with the way she asks the questions.
I know that is not a complete answer, but if you have a guess based on this theory, I would love to hear it. I hate when I can't figure shit out...
