Nah, he wasn't limited-time, you could go catch him in XY right now. But he was like Rayquaza or Giratina in the Ruby/Sapphire and Diamond/Pearl, no story involvement and was just sitting in a cave somewhere in the post-game.
There is also a side quest where you can get him in Sun/Moon, which is when his other forms were introduced.
